A first half penalty from Tony McMahon and a fine second half strike from Greg Leigh, coupled with the club's sixth straight clean sheet, helped Parkinson's men register their third successive win in the league.
The result for City, who handed a debut to new loan signing Jordan Bowery, was all the more impressive considering the trio of James Hanson, Reece Burke and James Meredith were all unfit for the game, adding to the club's sizeable recent injury list.
The Scunthorpe victory also came only four days after City's Emirates FA Cup first round replay win over Aldershot Town.
Parkinson said: "If you take everything into consideration - us playing on Wednesday and Scunthorpe having a free week, plus the recent good run they have been on, this is one big test that we've come through with flying colours.
"First and foremost, the lads have worked exceptionally hard for each other and done their jobs for the team.
"On the back of that, we've played some terrific football and perhaps could have scored more.
"We won't be greedy though, coming to a tough place like Scunthorpe and getting a 2-0 victory is a great result."
Unsurprisingly given the result and the performance, Parkinson keen to heap praise on a number of his players.
Parkinson added: "Ben (Williams) have pulled off a great save in the first half and his all-round display was very good.
"Nathan (Clarke) has been a captain of sides before and you can see that calmness in his play.
"Greg (Leigh) has taken his goal really well and his overall performance today (Saturday) was excellent. He was waited patiently for his chance this season and now he is taking it.
"Defending starts from the front, and Jordan (Bowery) really helped to stretch the pitch for us and work their defenders. It is not easy just meeting up with your team-mates for the first time only yesterday (Friday) but he has done really well.
"We've played some great stuff when the game has opened up. There's no better sight that Billy Clarke getting on the ball and turning towards the opposition's penalty area.
"I thought (Kyel) Reidy was at his best as well. He knows their right back (Scott Wiseman) from Preston and I felt he really gave him a difficult time."
Fresh from Saturday's win at Scunthorpe, City now return to the Coral Windows Stadium this Tuesday to take on Coventry City, who moved to the top of the league with a 4-1 over Gillingham.
Parkinson added: "We have set ourselves up nicely for this game.
"We've told the lads to enjoy this victory now because very quickly we will be turning our attentions to Tuesday night.
"Our feet will be back on the ground and we'll be preparing for what will be a terrific game against a very good side.
"We will keep reminding the lads of what has been bringing us recent success."
